It is quite interesting that you say Paganism probably bares no resemblance to what people practiced in the times the stones were erected. A lot of time has passed by since the stones were placed there and I would have to agree with you.
What I will do however is ask you about a newer religion and its resemblance over time to that which was originally practiced at another "holy" place in avebury.
The Christian Church in avebury is no longer a roman catholic church as it was in the time of its erection. Another religion bearing a similar name, deity and ethos now worships in its place. How different therefore is the idea of modern Paganism, Wicca and Druidry utilising the temple/structure of an ancient religion for the exaltation of a similar Deity and Ethos.
Not only that the Roman Catholic Christianity practiced at the time of the erection of the church pays little resemblance to the church of Saul in Corinth.
