About time someone mentioned Randy California! A true genius. Paul Rudolph is a good call too.
By way of my contribution: Steve Hillage and Daevid Allen. Not particularly unsung or under-rated I guess, but at least as much as some of the others mentioned in this thread.

Dan Treacy from the T.V. P.s....has always amazed me at his gigs cuz his guitars always looked like they had been bought from an oxfam shop, but he was just so imaginative in a derelict sort of way.
POor Dan I hope things work out for him.

Nick McCabe, Noel Gallagher , Lee Mavers (THE LA'S), Paul Weller (don't hate me but he is a great guitarist!) George Harrison,
Ron Wood, Donald Ross Skinner, Robby Krieger, Steve Cradock ....the list is unbearable and endless......................

Double yay for PT from me!
Too many to mention but I'd second (or 3rd or whatever) Alex Lifeson & Eddie Hazel (tho I'd add that all the other P-Funk guitarists are also underrated - along with most other guitarplayers from funk bands!)
I noticed someone mentioned Roy Harper - I'd add Nick to the list!
There's loads more, but I've run out of time & being-arsedness....
