Well, obviously some people thought they needed them for SOMETHING! We've seen what we've come to call the "cat flap" openings in southern France (Dolmen of Prieuré Saint-Michel de Grandmont , Google it and select Images) and several sites in Sardinia (Tomba di Gigante Li Lolghi for example; google Images).

No indication that I know of that the "cat flap doors" were ever covered or blocked.
